Removing the old side rail most of the screws went between the top deck/skin 1/4” plywood and the side of the hull.

See photo, is this correct?

I would think it would screw into the top of the hull structure for strength.

For instance, it might be that screwing between the deck and the hull side provides enough strength and stability for the purpose of the side rail.

Another consideration could be aesthetics: screws placed this way might be less visible.
